Let me try explaining again, this time with more screenshots. Here, I have a global filter set to Organization: Name ~ "Global Search" or Location, Individual with Search by OV only checked:

I have enabled it as a global filter:

When I run the filter with Search by OV only checked on the advanced search page, I only see one organization (as expected)

Now let me go to an individual with several relationships. Without the global filter, I see three relationships, as expected.

However, when I apply the global filter, I see two relationships instead of the expected one.

This is because the second organization (should not meet filter) has a name that meets the search criteria:

How do I set it so that the global filter only searches by the operational value?

Not sure if I follow, In addition to above if Search By Ov is not working for you (Doesn't work for relations but for attributes including reference attributes) you can re-index data with enableSeparateIndexing as true

The issue is that while the individual pages apply the global filter, they don't apply the "ov only" portion of my search filter. So I'm having data that otherwise wouldn't match the filter show up on pages they shouldn't and vice versa.

Based on screenshot you shared, search result will have following
1. All Orgs where Name contains Testing - OV TRUE
2. All Individual and Location (since 2nd set has Or condition)
On the other hand Advance search is applicable for entity attributes only not for relations; unless Org is reference attribute in Individual and the search filter is applied on reference attribute

Hello
I'm looking to see how I can get the global filters to apply the searchByOv = true to the profile pages. So for example, I have a global filter that searches for Organization: Name ~ "Testing" or Location, Individual with Search by OV only set to true.

However, if I go to an individual's profile page and look at the related organizations relations view, I can see organizations that have a name that does not contain "Testing". If I go back to that profile, I can see that there is a non-OV name that contains "Testing". This also applies from the Relationships tab. Is there anything I can change in the L3 or the UI config to ensure that the searchByOV=true option is used for populating these views and the relationships tabs?
